Answering the seeming inconsistencies: T-VIRUS CREATOR & RED QUEEN MODEL

RESIDENT EVIL: THE FINAL CHAPTER -

Alice: "They say that history is written by the victors. This, then, is the history of the Umbrella Corporation. Formed by crusading scientist, Professor James Marcus."

(His profile is shown and it reads:
[PROFESSOR JAMES MARCUS
Height: 180 cm Weight: 68.5 KB
Blood Type: A Nationality: British

FOUNDING MEMBER OF THE UMBRELLA CORPORATION.
DIRECTOR OF THE UMBRELLA TRAINING FACILITY,
HEAD OF THE UMBRELLA RESEARCH CENTER IN THE ARKLAY MOUNTAINS.

CREATOR OF THE T-VIRUS ] )

"Marcus had a young daughter, Alicia, afflicted with Progeria, a progressive fatal wasting disease. Progeria caused premature aging. By the time she was 25, Alicia would have the body of a 90 year old. Marcus was driven to save her. But the odds seemed impossible. And even as he worked desperately to create a cure, the young girl's father would record his daughter. Her voice. Her likeness. Saving her for posterity.
But then the breakthrough came. Marcus discovered the T-Virus. Once injected, it would detect and repair damaged cells within the body. It was a miracle. The life of Alicia Marcus was saved.
The T-virus had a myriad of applications, treating a thousand different diseases. Overnight, it seemed a new era was dawning. A world without the fear of infection, sickness, or decay. But it was not to be. For the T-virus had certain unforeseen side-effects.

(boy shown infected in lift scene)

The first of the undead was born. The incident was quickly covered up. In the aftermath, James Marcus, argued furiously with his business partner, Dr. Alexander Isaacs.

(Marcus: "I don't care how much it costs. We have to close the program down."
Isaacs: "James, we're going to be ruined."
Marcus: "My mind is made up."
Isaacs: "Pity."
Wesker strangles Marcus with plastic bag. Isaacs notices Alicia eavesdropping on the stairs.
Isaacs: "Off to bed, Alicia. Your father and I are just talking. Go on." )

Dr. Isaacs became the guardian of his dead partner's child and her half of the company. The corporation that had begun with such lofty ideals had been seduced completely by greed and power.
To help him control the now vast interests of the Umbrella Corporation, Dr. Isaacs created a powerful artificial intelligence. Isaacs used the likeness of Alicia Marcus for the computer's interface. Isaacs called the computer, The Red Queen.
Then, 10 years ago in Raccoon City, there was an outbreak, the T-virus escaped from an underground laboratory called The Hive. The American Government attempted to contain the outbreak by detonating a bomb. It devastated Raccoon City. But it couldn't stop the airborne infection. The viral outbreak spread across the world within days. Humankind was brought to its knees. Finally, the last and best hope of humanity, gathered and took a last stand at Washington D.C..
But we didn't realize that what we had walked into was a trap. My name is Alice. And this is my story. The end of my story."

Later in the film:
Isaacs tells Alice about Alicia: "Marcus created the T-virus to save her but the effects didn't last. I've been waiting years for her to die."

RESIDENT EVIL: APOCALYPSE -

Angela Ashford shows Alice what's inside her backpack:

Alice: "It's the antivirus, the cure to the T-virus."

Jill: "There's a cure?"

Alice: "How did you get this?"

Angela: "My daddy. My daddy made it for me. He's sick. And someday, I'll get sick too. He just wanted to stop that. When I was little I had to walk on crutches. They said I'd never get better, just worse. He found a way to make me stronger."

Alice: "The T-virus."

Angela: "Then, they took the invention away from him."

(flashback showing Charles Ashford telling two men in suits: "Get out of my house!" as Angela eavesdrops on stairs)

Angela: "He's not a bad man. He didn't mean for any of this."

SEEMING INCONSISTENCY: Two creators of the T-virus who both had daughters that were the model for the Red Queen?

SOLUTION: It's only implied that Dr. Charles Ashford created the T-virus. It seems like both Dr. Charles Ashford and Professor James Marcus worked on this together. They could have both created it. James Marcus is said to have created it but just like Alice said, "They say that history is written by the victors. This, then, is the history of the Umbrella Corporation. Formed by crusading scientist, Professor James Marcus."

James Marcus could have created it and Charles Ashford took it for his own use
or
Charles Ashford created it and James Marcus took it and claimed he created it himself. (It was said that the invention was taken from him).
It was said that "Marcus DISCOVERED the T-virus" Isaacs tells Alice that Marcus created the T-virus, but does he know that for sure or care who truly invented it.

RESIDENT EVIL -

Kaplan: "She's a holographic representation of the Red Queen. Modeled after the head programmer's daughter."

Angela is never said to be the model for the Red Queen. We just assume that because we also assume that Dr. Charles Ashford was the inventor. It was the right assumption at the time. It was the implication at the time. But it wasn't said or shown.

Re: Answering the seeming? inconsistencies

It was never implied that Ashford created the T-Virus. Alice said "T-Virus"but Angela never said anything and continued the story. For all we know Angela was misinformed. She's a little girl. Maybe her Dad lied to her. Maybe she assumed her Daddy made it. There was a lot of scientists working for Umbrella in this franchise, so it's easy to mix it up.

I also believe more than one person went into the making of the T-Virus. I doubt it was just one person. But one person in the series has to take credit. So either way, I believe Marcus is the creator of it, while Ashford and maybe Isaac's had a deal in it.

Dr Ashford creator of antivirus
Dr James Markus creator of T virus

Headcanon: Dr. Ashford created the Anti-Virus and maybe he had a hand in the creation of the T-Virus as well. But his main contribution, was that he was 100% responsible for the creation of the Anti-Virus, while Marcus worked on the T-Virus (more than Ashford anyway).

Even better than that. It's specifically said in the commentary of Apocalypse by Anderson that that was the original idea in an earlier draft, that they abandoned in the final movie. So it was never canon that Angie = Red Queen. Not even back in 2004.

Funnily, neither Ashford nor Marcus are programmers (although I'm sure they know how to do it), they are doctors! Anderson said in the commentary of Apocalypse, discussing the original idea that Red Queen was based on Angie, that maybe Ashford helped build the super computer, so he doesn't call him a programmer, he talks about the computer instead of the AI, and he doesn't say he was the head guy, merely that he helped.

edit: Marcus is apparently called "Professor".
