We never got a scene where Dignam realises Sullivan is the mole confirmed.
Dignam's appearance, before this, was when he was suspended by Captain Ellerby for losing his temper toward Sullivan for having Captain Queenan followed. At this time, he only had suspicions at best that Sullivan was the mole.
I wanted a big reveal. A scene in between these two, where Dignam finds the envelope in Sullivan's office, or the phone Dignam used, anything, would have sufficed.
In addition to a reveal scene, it would have benefitted to add closure to Alec Baldwin's character, too. He was dropped from the story. He needed to a find out or get a cool death scene himself.

In the envelope Costigan left for Madeline there must have been names(s) he wanted her to go to with the evidence. Queenan and Digby were the only ones who knew Billy was an informant for the FBI. I think he was getting revenge for both of them and wasn't one himself?

I’m sure he found out in some way offscreen, maybe Madeline’s tapes, but I wanted to see Dignam’s reaction to finding this out in real time. Also if Dignam knew at this point, why not just have him arrested?

What disturbs me more is when they murder the POTUS by throwing him off a building like that.

I just read the Mark Wahlberg character wasn't in the original film from which this is remade.
This makes sense because the Dignan ending screams last-minute "reshoot" and seems tacked-on at the last minute. "Ok, movie's finished. But it needs something. Hey, call Wahlberg and Damon back for a reshoots; let's film an ending where Dignam kills him. We need a gratifying ending for American audiences." It feels like that. We get a series of great twists up to this point, then we get an easy kill from Dignam who is dropped from the storyline than reappears out of nowhere.

I see what you're saying especially with the reveal. However I think it did work nevertheless.

This film had great writing in every other way, and some unexpected twists, that Mark Wahlberg showing up at Matt Damon's house, after all the action's over with, and shooting him, was too easy.
Leo's death scene is amazing. We get to Damon, and I feel like the screenwriters were out of ammo at that point, and just gave Damon a generic death to close the film. There's not much thought into coming home from the market and there's an intruder in his house.
After all the twists and turns and schemes from otherwise great writing, they're going to give Damon death by intruder in his house? That could happen to anyone.
I thought it was out of character for Wahlberg, for one. I see him as a lawful and loyal FBI agent. I don't see him as a murderer.
I would've tacked on another 20 minutes to the film, and give Damon's character's a build-up of tension before his comeuppance, where Baldwin and the rest of the agents find out he was the insider.
