I think we can safely assume that when the Klingons are alone talking to other Klingons that they are speaking in Klingon.

In the Hunt for Red October there was a "transition" scene where Sam Neill is talking in russian [and subtitles] and as the image slowly zooms to him and the book he's reading from it switched to english...
But in III they speak in english like when watching the genesis data [no other klingons around] but when fighting they seem to speak klingon... but then mega bald klingon who boards the enterprise and talks to Kruge in english but can't recognize the computer speaking a countdown in english?

Not to mention Chekov's comment in Russian at 14:09 isn't subtitled.
