Their mission was to hunt down Dooku and the one TF ship got between him and them so they shot it down
After leaving the arena and shooting down the TF ship, did you see them take another shot at anyone? Have you EVER seen ANYONE in ANY star wars franchise ever have to reload or change batteries on their lightsaber? No you haven't
And even if they do have to, 11 guns plus the troopers rifles don't run out of ammo that fast or what good are all of those guns for?

You do realize those gunships assaulted the arena right? You did see them firing their cannons into the arena, right?
Not to mention the fact that yes, they could have shot more off screen, it doesn't have to state it specifically; if every single movie had to give an exact physical reason for every little thing that happened every film would be ten hours long.
What you're describing is not a plot hole in the slightest, learn the definition of the phrase next time.

How long were they in the arena and how many of them total were in it? Plus the fact that they mainly used the door gunners to clear the battle droids

They did strafe the battlefield as they they flew over (or, I think it was them) it's that shot where three gunships swoop over the Separatist lines and takes out a ton of hail fire droids (think that's what they were called).
Not sure why they need rockets to take down a speeder though...
Maybe it was too small for the guns to hit (and they wouldn't be able to lock on with the Geonosian ships behind them). Gunships weren't made for dog fighting.

I agree that it seems unrealistic for the ship to be completely out of ammo, but this is definitely not a plot hole. A plot hole needs to be something that directly contradicts something else in the movie.
We don't have enough information about that ship to classify this as a plot hole. If we had seen an uninterrupted scene of the ship leaving the cruiser with a known # of missiles, picking them up and chasing Dooku, and then saying that they were out of missiles, you could say that the missiles magically disappeared and count it as a plot hole.
We don't know where that ship was offscreen though, and anything could have happened in that time. This ship was most likely involved in a lot of side battles before picking them up and could have used most of its missiles there. The other guns might be damaged or out of ammo too.
Also, they were trailing behind Dooku on his speeder. Most of the side guns and the clone troopers standing inside the ship would not have had a clear shot.

Anakin and Obi Wan had an unobstructed view of Dooku so it stands to reason that the clones did too
Add to that the fact that the gunship has six forward facing guns, not counting the door gunners (2 chin guns and 2turret guns mounted on each wing) and that makes a weak argument indeed.

Yep, it is misused all the time, drives me nuts. The term, 'fake' is misused a lot too.

The biggest plot hole I found was Anakin jumping out of a speeder and landing on another speeder a mile below without injury or breaking any limbs or getting wacked by another speeder on the way down.
Oh and if he slowed himself down to land on the speeder, then the almighty Emperor Palptine falling down the tower in Return of the Jedi and turning into mist is about as ridiculous as it gets.

In the gunship, which picks up Obi Wan, Anakin and Padme from the Geonosian arena, Anakin tells the pilot to fire on a Trade federation ship, the pilot fires two missiles at it and then goes on to follow Dooku's speeder and two Geonosian escorts. The pilot is told to shoot down Dooku but the pilot says he's out of missiles.
Even if that were somehow true and in a deleted scene, the gunship has 11 guns to shoot him with. Two chin guns, two door gunners, two turret guns attached to each wing top and bottom, two top mounted heavy laser cannons and a tail gun. Not to mention the rifles each clone trooper had
WHY couldn't they have shot him down?
